If the stack on the dock isn't pointing to the correct location, which should be /Applications/, then re-drag the correct location to the dock (For example drag the Applications icon from Finder's sidebar to the dock).
All applications should be located in /Applications/ (which is also is where your stack should point) while ~/Applications/ directory (aka /Users/TheUserName/Applications/) isn't the correct location.
I had a sudden thought of finding an application opening the enclosing folder and moving everything back in. That's worked! But thank you very much for your time anyway. Have a good day :)
