Bill,
It's actually normal for the phone not to display your apps installed on the mass memory while it's connected to a PC. The same holds true for the themes. When the phone is connected to a pc, its mass memory becomes just like a slave so it can't access the mass memory for the time being. So dont bother about it just perform the tasks as usual, you will see the apps again after disconnecting from PC.
